Goals from Stina Blackstenius, Mariona Caldentey and Alessia Russo gave The Gunners a three-goal lead before half-time.
Although Zara Shaw did reduce the deficit midway through the second half, it was not enough as Arsenal were able to close out a comfortable victory.
The three points meant Arsenal finished runners-up to Manchester City, ending the season four points behind the WSL champions and two points ahead of third-placed Chelsea.
Finishing second means that Arsenal automatically qualify for the league phase of next season's UEFA Women's Champions League.
Chelsea, meanwhile, will have to go through qualifying to play in the league phase of next year's premier European competition.
The Blues did what they needed to do to try to reach second by beating Manchester United 1-0 in their final game of the season, but Arsenal's victory meant they had to settle for third.

It was a memorable afternoon for Chelsea though, as Sam Kerr scored the only goal of the game in the final match of her Chelsea career.
Kerr had already announced she would be leaving West London at the end of the season when her contract expires.
The Australian converted a Lauren James cross with a near-post volley in the 33rd minute and there was little goalmouth action to speak of, besides Ellen Wangerheim hitting the post with a header for United's best chance.
The goal was Kerr's 115th goal for Chelsea, matching Fran Kirby's all-time scoring record for the club.
The 32-year-old scored 65 times for Chelsea in the WSL, 20 in the Champions League, 19 in the Adobe Women's FA Cup and 12 in the League Cup.

Elsewhere on the final day, already-crowned champions City ended their campaign in style, beating West Ham United 4-1.
Jade Rose opened the scoring before a double from Khadija Shaw and a fourth from Laura Coombs wrapped up a comfortable victory.
Shaw, whose contract expires at the end of the season and has been heavily linked to a move to Chelsea, ends the season as the league's top scorer and the first player in WSL history to reach the 20-goal mark in three different seasons, per the BBC.
Following the victory, City players received the WSL trophy and celebrated their title success.
When asked about her future afterwards, Shaw said those discussions could wait.
"I focus on what I can control," the Jamaican told Sky Sports. "Today is to celebrate and to enjoy. It’s been a long season. I worked extremely hard to get to this point. After that, I’ll see what’s to come."

Elsewhere, London City Lionesses ended their debut WSL season with a 2-1 victory over Aston Villa to finish sixth in the table.
Lynn Wilms had given Villa the lead in first-half stoppage time, but Danielle van de Donk equalised with just over 15 minutes to go, and Freya Godfrey scored the winner in the 92nd minute.
On their historic maiden WSL campaign, Godfrey said: "We want to keep pushing. We've had an historic season. This is just the start. Next season, we want to finish even better."
