Amorim has been out of work since he was sacked by Manchester United in January, having spent a difficult 14-month spell in the Premier League.
The Portuguese struggled to achieve consistent results following his arrival from Sporting and was criticised for his tactical stubbornness.
Amorim has signed a reported two-year contract with the Serie A giants, with an option of a further season.
In the Italian club's official announcement, the 41-year-old said he always had ambitions to manage Milan.
"There are ambitions that stay with you throughout your career, and coaching AC Milan has always been one of mine," said Amorim.
"I know exactly what this club means: history, prestige and an extraordinary fanbase around the world. It is a challenge I embrace with pride and enthusiasm, fully aware of what these colours represent.
"I can't wait to get started and to experience every day the passion that drives AC Milan."
Amorim's appointment is good news for Manchester United.
According to reports, because Amorim is now back in work, United will no longer have to pay the full £16.7 million compensation package to him.
The sum is expected to be significantly reduced as Amorim's salary at Milan will help balance out the cost.
Milan parted ways with Allegri after a poor end to the season saw them finish fifth in Italy's top flight and miss out on UEFA Champions League qualification to Cesc Fabregas' Como.
Amorim was among Europe's most sought-after coaches before he joined United, catching the eye after guiding Sporting to two Primeira Liga titles.
"We have tracked Ruben for years and his Sporting tenure is extremely impressive and reflects the style of play that we are looking for," said Gerry Cardinale, managing partner of RedBird Capital Partners, owners of AC Milan.
"He is one of the most prepared and innovative coaches of the new European generation - young, ambitious, and with a modern footballing identity defined by dominating games in possession, a modern pressing system and a clear tactical approach.
"Ruben believes in high press attacking football with quick transitions that enable greater goal scoring. His philosophy aligns perfectly with our vision, while his leadership qualities and track record in developing players stood out to us.
"We believe in Ruben and are excited to welcome him to the club."
Amorim's first game in charge of Milan will be a pre-season friendly against Celtic on July 25, while The Rossoneri also play against Man United in Wroclaw on August 15.
