The 35-year-old sustained a stress fracture in her foot earlier this year after running the London Marathon in April with a toe injury.
Despite fighting to be fit for the race in a bid to defend the title she won in Birmingham four years ago, McColgan has not recovered in time for her home event.
"Sadly, I won't be competing at Glasgow 2026," McColgan explained in a statement. "After almost 10 weeks out, it probably won't come as a huge surprise.
"The good news is I'm back running. The bad news is I've simply run out of time to get myself, and my toe, back into spikes.
"Having started the year stronger than ever, I know the fitness is there but having only taken my first run outdoors a couple of weeks ago, the clock was always against me."
In 2022, McColgan achieved the same feat as her mother, Liz, storming home to win the 10,000m gold at the Commonwealth Games with a time of 30:48.60.
Liz claimed 10,000m glory in 1986 in Glasgow and four years later in Auckland.
McColgan was hoping to follow in her mother's footsteps and defend her title - this time in her hometown, where Liz won her first - but it was not to be.
"I'll be in Glasgow all week cheering on Team Scotland and wish everyone on the team the best of luck at the Games," she added.
The 2026 Games in Glasgow were due to be McColgan's second home Games after competing in the steeplechase in 2014.
After her victory in Birmingham - the first gold medal of her career - McColgan switched to road racing before returning to the track in preparation for this year's event.
She has suffered a multitude of injuries in that time, including persistent knee and hamstring problems, in addition to her current foot injury, which she is close to returning from.
Having missed over two months in the build-up to the Commonwealth Games, it came as no real shock that one of Team Scotland's biggest names was unable to compete.
